The only indexing programs that I know of (one I use) are tied to the maker's total EBSD system. Normally, even these are hosted on the data collection PC rather than a remote. However, it can be done.
I know of no free indexing apps.

This involves resolving the Kikuchi lines and applying (in this case) Hough transforms to each captured frame from the SEM scan. Typically, this can be up to 100,000 points and can take up to two hours to collect and index (done in real time). Post-processing can provide additional information about the specimen.
In my case, I use EDAX/TSL Phoenix/Genesis EBSD/EDS.
