 | This happened with 7.6 beta, and now with 8 beta. Under 7.6, I did try recreating newsgroups and RSS feeds.
Quite often, new RSS feed "messages" will also appear in various newsgroups. i.e. a Slashdot item may end up in both "Newsfeeds/Slashdot:" AND in "News at news.opera.com/opera.beta". If I do a "Mark all as read" in opera.beta, it will also mark those items as read in newsfeeds.
I have so far been unable to figure out any relationship between content and which messages bleed through to incorrect categories.
I don't use M2 for email, and haven't defined any filters.

I've seen similar and identical phenomena with M2 also. It is disturbing, to say the least. The indexing is in much overdue need of being made more stable and robust.

I have experienced this as well and I have not been able to discern a pattern. For no apparent reason, newsfeeds will start appearing in newsgroups, e-mail messages which have no relationship to a mailing list will show up in a mailing list view, etc. It is one of the things about M2 which bugs me, but not enough to abandon it.
